Beating stories
How many of the stories in second part of the game do I have to beat to get to the next part of the game?

Depends.. what do you mean by "next part of the game". If you mean the hero you can recruit him/her in the stories where you need to collect 100 Pokemon to win and the hero's episode "The Two Heroes of Ransei".

Once you beat 35 episodes you get the episode where you play as the hero or heroine. Once you beat that I sugggest getting all perfect links all rank 2s (or in Hideyoshi's or Hero Heroine's case 3s) and finish the gallery. After all that, you have finished pokemon conquest!
