Story mode arrow gone?

So i finished up to mechanical problems, but then a lot of weird things happened, so i restarted from last checkpoint. This time though, it didn't play the animation telling me to save lucius, even though i know i have to. So now the story mode arrow is gone, and I beat all of the freeroaming. Help please?
